Message line isn't connected to the manifold OR the hoses for the PRVR system were split. The regulator must feel the pressure of the manifold for it to raise the fuel pressure as boost pressure increases. Make sure your regulator's vacuum line is connected to the intake manifold directly - you can scrap all of the PRVR stuff without any issues at all. When the vacuum line isn't connected properly, it will make them run right around what you are seeing right now.

Leaks before the turbo will allow unmetered air to enter the system. The ECU wont see this extra air so it will not deliver enough fuel, which given this is a known issue on your car, wouldn't surprise me if it were the exact reason your car is appearing to run lean. You gotta make sure that everything is in proper working condition before taking the car to the dyno or else you are asking for issues.

The dual intake isn't causing your car to run lean, no; the dual intake doesn't have any oddities like this. There is something else amiss causing this problem. Without knowing the severity of the leaks you are aware of, it is difficult to say if this leak is your only problem. Throwing the mixture off by ~1.5 points doesn't require all that much additional air to do, and with the leak right at the compressor inlet, I know it is at least part of the problem.

Also, since your car is a conversion, I would hope that you have replaced the fuel pump with a twinturbo pump and are using a new fuel filter. You should put a fuel pressure gauge on the car and take it down the road to make sure your fuel pressure is keeping up with the demand.
